Photos are worth a thousand words...
As you can see, the red line that connects the two ears on the driveshaft is parallel to the entire shaft all the way down (well, pretty close, I just threw it in). This is a properly "phased" driveshaft.
And the red line here is somewhat diagonal to the shaft length. This driveshaft is "Out of Phase" and will result in chatter in the driveline.
Edit: I have no idea what this driveshaft is for, but the images showed exactly what I wanted to display.

The photos above should give you a great idea on the alignment of the rear.
As for the front, there is only one u-joint so to speak... the reason they can get away with this is that the driving shaft and the driven shaft are practically straight in line and parallel - When this happens, there is very very very little change in the ear placement in their rotation so effectively keeping the "growing and shrinking" of the shaft mentioned earlier from happening.
So there is no alignment required on the front.
On a side note......As the angle bettween the driving shaft and the intermediate shaft increases, the speeds (due to ear placement along their rotation) begin to change and the alignment of the u-joint yokes (two as with the rear driveshaft) becomes ultra important.

Just ran across this old post and too late. I'm sure thats what I did {wrong clocking alignement} when I put shaft back together when it separated after a major crash. I ran bike on jack and noticed shaking,looked like bent drive shaft so I bought a new one for $350.00.Put new on and solved the shake,but couldn,t figure out why old one visually looked straight. Just dug up old shaft and it was clocked wrong,at least I didn't throw it away. Costly mistake so maybe this will help others remember when changing U-joints,ALIGNE SHAFT!!!! Or you'll wind up with a $350.00 spare shaft like me!

Awesome that you now have a spare shaft... bummer that the spare shaft cost you $350.
