2011 Commander 1000 running rough

Hello all

I have a 2011 commander and this weekend we were out and well driving through a mud hole the hole was deeper then I expected but nothing crazy, it was deeper on the driver side, water was 1/2 up the gas Peddle.
got pulled out and immediately seemed like it was running rough?
I checked the air box it’s super clean was dry?
I checked the clutch drain and bone dry?
Oil is clean
Seems like it’s almost running on one cyclinder?
Any suggestions?

Welcome . Pull plugs and verify spark on both .

Pulled the plugs and both have spark and both look perfect colour. Also pumped the tank out completely and refilled with new fuel.
No change.

Unit still sluggish and seems like when hitting throttle response is delayed? When at idle even sounds a little off like.
